How can I permanently store changes that I make when using Pentoo

Should be easy, just use pentoo changes=/dev/sdXY where X is the drive id and Y the partition.

How can I put Pentoo on a usb thumb drive from windows?

Both unetbootin and rufus should work properly.

"apt" isn't installed, how do I use this thing?

Pentoo is based on Gentoo, which uses a package manager called portage. You interface with portage mostly using "emerge". To ease use for newbies, a script called "pentoo-updater" is installed and should handle updating smoothly....should.
